Estimation of time-varying reproduction number using two different R packages

In this presentation, Dr. Fung and his doctoral student Ms. Xinyi Hua will present their project of COVID-19 in Hawaii and Guam as a case study to showcase two R packages: EpiEstim and EpiFilter, that are used to estimate the time-varying reproduction number (Rt) of infectious diseases. Time-varying reproduction number provides an estimate of the transmission potential of an infectious disease at a given instance. When Rt > 1, the epidemic grows; when Rt < 1, the epidemic declines. The EpiEstim package is the standard practice of epidemiologists for a decade, while the more recent EpiFilter package is claimed by its author to perform better when case count is small and sporadic. Our study investigates under what circumstances the Rt estimates provided by these two packages would diverge.
